Use of the PCR-RFLP marker to identify the cytoplasmic types of 35 onion lines
To evaluate the accuracy and limitations of this marker, we tested 35 onion lines and compared the results with those obtained with a CMS-specific SCAR marker (Figs. 3 and 4), as reported previously by Havey et al. and Cho et al. The SCAR marker is located in an intergenic spacer (IGS)region between trnT and trnL on the chloroplast genome that yields fragments that differ by roughly 100 bp in CMS-S (1 kb) and CMS-N (1.1 kb) lines. Comparison of the PCR products derived from CMS-S and CMS-N cytoplasms revealed that the difference is due to different numbers of three major tandem repeats: an 8 bp tandem repeat (8T), a 45 bp tandem repeat (45T) and a 17 bp tandem repeat (17T). The CMS-S type has 2 × 8T, 1 × 45T and 1 × 17T while the CMS-N type has 1 × 8T, 2 (or 3) × 45T and 2 × 17T (Fig. 3).
